As per the title of this thread, I'd like to know which version of 3E the Miniatures Handbook was written for.

MIniatures Handbook came out 3 months after the 3.5 PHB, but that doens't necessarily prove anything in this game.
Check the character class and/or monster descriptions for skills such as Alchemy or Wilderness Lore.

Yes, it looks like 3.5
Craft (Alchemy) rather than Alchemy. Advancement listed in Monster stat blocks. I haven't found any of the classic 3.0 tell tale signs mentioned by Ashtagon above.

In my opinion, Marshal should be treated as an honorary core class. It deserves such status more than the Bard, I think.

I liked most of the monsters
I liked (mostly) the favored soul & war mage classes (although they are reprinted elsewhere)
I like many of the spells & magic items (most are again reprinted elsewhere)
Having bought a ton of the minis, I enjoyed playing the mini game instead of D&D sometimes

What are the main differences between the Miniatures Handbook and Chainmail (3E)? Do they operate at the same scale or does Chainmail handle larger armies?

The Miniatures Handbook has both skirmish and small army rules.
It was one of the weirdest things ever published for D&D, just a random mishmash of cool classes, decent monsters, miniature rules, oddball spells, and nice things for fighters. It is famed for introducing the concept of immortal "aspects" but infamous for introducing direct damage conjuration spells.
